Details

Snakemake is a workflow manager written in Python that is easy to read and fun to write. String together your analysis steps and let Snakemake handle the order of execution and running jobs in parallel. Ready to scale up to the cluster or cloud? Snakemake can deploy onto a variety of executors by changing a few command options. In this workshop, you will translate a series of bash scripts into a workflow and learn the fundamentals to get started with Snakemake. You will also explore how to create reproducible and scalable workflows, ensuring your analyses are robust and efficient. By the end of the workshop, you'll have the skills to start automating complex data processing pipelines.

Learning objectives: Attendees will learn how to convert their workflows to Snakemake and get them running with the Slurm scheduler.

Knowledge prerequisites: Basic knowledge of the Linux command line would be beneficial.

Hardware/software prerequisites: This workshop will use the Adroit cluster. Please request an account on Adroit at least one hour before the workshop.
